Method of mathematical analysis of heart rate variability is applied for estimation of physical state and correction of training process in athletes specialized in long distance and marathon running and heel-and-toe walking. Authors have many-year experience of using of this method in medical and training practice. This experience shows on restrictions of standard method of analysis of heart rate variability (Baevskii method) in cases of prevailing of slow waves of heart rate over its respiration components. In these situations "stress index" of Baevski can give results that are not so reliable as in opposite case (when amplitude of "fast" respiration component of heart rhythm is much more than slow waves amplitude). To remove this defect we propose "modified stress index". To compute its value numerical filtering is used for "cleaning" of original heart rate record and removing low frequency components. Application of this method for estimation of adaptation to training load of high level athletes is demonstrated.
